چکیده

UNLABELLED Bioinformatics resources for glycomics are very poor as compared with those for genomics and proteomics. The complexity of carbohydrate sequences makes it difficult to define a common language to represent them, and the development of bioinformatics tools for glycomics has not progressed. In this study, we developed a carbohydrate sequence markup language (CabosML), an XML description of carbohydrate structures. AVAILABILITY The language definition (XML Schema) and an experimental database of carbohydrate structures using an XML database management system are available at http://www.phoenix.hydra.mki.co.jp/CabosDemo.html CONTACT [email protected].

How to Use XML Descriptions for Generating Markov Chain Usage Models

In this report, we give an overview how to use XML based techniques in order to derive language independent Markov Chain Usage Models [1] given any popular FDT (Formal Description Techniques), such as MSC (Message Sequence Charts, ITU-T standard Z.120) and UML/SD (Unified Modeling Language/Sequence Diagram, OMG Standard). In particular, we demonstrate and discuss the tool chain JUMBL (J Usage M...

Random XML sampling the Boltzmann way

The Extensible Markup Language (XML) is extensively used today, either to encode documents (like in XHTML) or to serialize structured data. The XML standard[4] only defines some basic syntax rules followed by well-formed documents. However applications often define a set of higher order syntactic rules that an XML document must respect to be considered as valid for the given application. A set ...

Querying XML documents with multi-dimensional markup

XML documents annotated by different NLP tools accommodate multidimensional markup in a single hierarchy. To query such documents one has to account for different possible nesting structures of the annotations and the original markup of a document. We propose an expressive pattern language with extended semantics of the sequence pattern, supporting negation, permutation and regular patterns tha...

BioPatML - an XML description language for patterns in biological sequences

Background: A major challenge in computational biology is the description of biological systems in a way that allows their computational evaluation and exchange between institutes and applications. Recent modeling languages that describe various aspects of biological systems such as the genomic composition, spatiotemporal quantities or biochemical reactions predominately rely on XML (eXtensible...
